OK, so I've noticed that the side windows on widecab GEs aren't all the same...
Here are (I think) the older version windows (They are on older Dash 9s)

Anybody know anything about why there are different kinds of windows? Is it RR preference?

Those CN Dash-9's are probably railroad preference. The two BNSF units and CSX unit in your links have the standard GE widecab, with the exception of the Gullwing roof on the BNSF units and the Phase II cab on the CSX unit. The Phase II cab has extra intakes/grills directly below the lightning bolt, which I believe is for the air conditioner.

Yes, but all new BNSF Dash 9s have the EMD-like windows too. There must be something good about each window style... http://www.railpictures.net/viewphoto.php?id=74966

That particular Dash-9 is not exactly new (built August 1998) but it is very recent. Seems that window styling varies but I think units built during and after 1997 have the "EMD style" windows. Even the newest BNSF Dash-9's have the "EMD style" windows.
