Though there is some noise, the issue to me is not blatantly obvious.

In regards to the impression that ISO 100 implies safety with regards to noise, I'd suggest three solutions:

1) Be wary of the sliders in LR - the more heavily you use them, the more noise you will incur.

2) Be wary of 3rd party filters (like NIK). They tend to introduce noise rather quickly.

3) Be careful not to underexpose - boosting dark areas will introduce a lot more noise then reducing bright areas (Google "Expose to the right"). This is the case with most cameras though more with Canon than Nikon.

PS - You might try some noise reduction followed by sharpening, just do not go overboard!
